chkdsk keeps stealing my hard drive space

Ok first off some specs
Vista Ultimate 64
e6600 4 GB ram
2 400GB seagates in raid 0 on a pcix 1x raid card
500Gb seagate as a backup
raid has 5 partitions
Local Disc (C 525 MB free of 342 GB

According to TreeSize free c: is only using 49 GB which is about what I had before I ran chkdsk on a restart. Chkdsk subsequently ran multiple times after the initial time and never completed saying something about insufficient disk space for mft. I had freed up space many times and every time i did chkdsk used it up. The last time I had 40 GB free and chkdsk ran after a restart and I diddnt catch it to stop it and now I am left with 525 Mb. Unfortunately my backup image did an auto update and I still have the same problem after a restore. c: is my vista installation partition. How do I get back my lost space? On JKdefrag the lost space was greyed so it meant it was unrecognized. Thanks in advance Jason
